If plant x are near by kill them and replant, the plant itself counts as a structure

Structure limit is determined by 5,000 structures in a radius of any part of your building. So this specific building is not at structure limit, but you have more than 5k structures (fridges, lamppost, cables, anything else is included in this). You will either need to eliminate 16-ish items from that radius, or move whatever you are building back away from that area.
