The ark is supposed to be inside of an arena/biodome. You'll see the same markings in every map. In Ragnarok they are more defined like the wind or erosion blew the sand/dirt away to expose the floor of the arena/biodome. They are the exact pattern of the hexagonal rocks that stick up around dragon spawns. The origins of the ark are "a mystery" but are described as enclosed arenas.
