Excuse the poor cord management, we aren't completely done with the build. How do you decide how to direct air flow in the tower? The tower comes with 2 fans, we installed a fan on the cpu, and the video card has 2 integrated fans. How can I maximize cool air flow and minimise dust in there?

I make a cable management first, and then I think about the airflow.
Your mess kills any differentce between cheap noname and Noctua or Corsair.

If you can... intake up front, exhaust out the top and back.

First, improve the cable management, it will gives a huge impact for the air flow

I recommend a second fan on the CPU cooler. It does wonders just make sure you have a push and pull affect.
